i haven't been to all of the places you plan to go to, so i can only give you some help...
1. if you are alone (with no local with you) expect to pay a bit more... ask the people for the fare befor getting on the bus/pnv/whatever, and it may help when you give him the correct amount, but he may ask for more anyway (in most cases locals will interfire and tell him not to overcharge you)
the only place i hich-hicked was from some point north of wewak to aitape, but they didn't charge me only because they felt bad for me (i was crossing a big river at night and i was completly wet!), but i think normaly people will expect payment (in any case make sure they know you don't want to pay, and if they don't agree, don't get on!).
2. i didn't buy many things in png, but i think it is possible to bargin over souvenirs (don't in the sepik! they get offended), but for acomodation not that common.
if chartering a boat, try bargening, but if it is full with locals, just pay the same as them.
5. why is sepik expencive? go there, and after seeing how amazing and interesting it is, you will understand ;) it is worth the money!
if you wan't a cheaper option, go to anguram, from there you have close places and not so expencive.
fransis tobias from anguram can give you more information if you wan't (and cheap acomodation) 73662894. he is a good man! you can trust him!
6. i have a 80% deet repelant, and it was pretty good! ask a doctor about malaria tablets and don't under estamet it! i have a friend who got malaria in west papua, so it is there as well!
7. the locals in mt. hagen told me it is safe at the moment, but ask again while there. it is a long rough ride from hagen (11 hours!).
8. what i did was having us$ with me, and changing a bit every once in a while... don't know what about the places you mentiond...

there are 2 important things i must tell you!
1. never walk around alone!!! i must admit i felt safe all the time, but i know for a fact that there were things going around with out me knowing, so don't be smug.
2. i am saying this with a smile, but just know that buses/boats/planes can't be 100% relaiable... as someone told me in the past, "PNG will change your mind". go, and you will understand ;)
