Understand how ferries work. They're mainly for short hops and/or for shortcuts to big detour road networks. Bali to Darwin is 2000km! That is not a ferry route. You need to look at an island-hopping strategy. And the last jump to Darwin is international. In that part of the world, international ferries are even less likely an option.

For the small hops, you will likely discover options the closer you get to a particular place. I have learned about inter-island options that mainly serve local interests, but only after I have arrived somewhere and asked around.

Luck!! Sometimes good things happen. I stumbled upon a guy with a yacht, taking a few paying passengers from Dili to Bali. You can't plan these things.
